The answer is yes, though what type of license you can convert to depends on the app in question. Apps that we currently sell both direct and through the Mac App Store are eligible for what we call temporary crossgrades—they rely on having a Mac App Store license in order to work with the direct version.

Permanent crossgrades are available for certain apps that are no longer available in the App Store, or that lack feature parity with their non-App Store counterparts. Full details on how to do each type of crossgrade can be found in our Crossgrade an App Store license to a direct license blog post.
